Email-to-Case can create too many cases in Salesforce

Email To case:

    As we already know that Salesforce has provided a great feature Email-to-Case .The Email-to-Case is nothing but creating a Case record in Salesforce using the content in an Email.To this Salesforce has provided an Email Handler which does all this activities.

Issue with Standard Email Handler:

   But the issue with this Standard Email Handler is that there is a chance that it will create a multiple Cases when we received the reply from the customer to already an existing Case.Why does it creates multiple Cases?
